Remove Vicinae input and virtualization module

Add pnpm and lazydocker to system packages and normalize Node/Bun
entries. Expand filesystem options into multi-line arrays, remove an
extra groups comment, update flake.lock (noctalia ref), and tidy README
newline/formatting.
